Pirate Flags

I stationed a couple warships off the coast of the pirate's lair and continue to sink their ships and destroy their warehouse. A couple times there was cargo floating in the water after sinking a pirate ship. I recovered the cargo and a pirate flag appeared in the cargo hold.

What may I do with these pirate flags?

Bring the flag back to the free trader.

Apparently the freetrader had assigned a quest to sink a pirate ship and bring the Jolly Roger to him for a nice reward!

Normally you need two and sometimes three of these flags.

When you need 3 of the flags, do you need them in one ship only? I have found the pirate ships scarce when I get that mission and collecting the flags using only one ship takes a lot of time as they can be all over the map. Can we unload the flags at a port and then load them to the one ship?

You have to use one ship if you want to deliver the flags, but you can throw them overboard at any time so that they could be picked up by another of your vessels.

Another possibility is:
take all the flags you have collected (with one or a few ship) to one warehouse, load them into the warehouse, and then load them on one ship.

I like Nelson's answer as you can do that in front of the Traders warehouse. Finding 3 pirate ships to sink in the time frame is difficult enough.
