Shame on me I didn't came up sooner with this idea. The patch probably is at phase where the content is fixed and something else is being done.
But hope dies the last.
When a crusader state emerges it in all aspects behaves like ordinary "rebel kingdom" - the banner is derived from the original owner's banner, the religion is the same like in the province, new king is the knight who conquered the city.
But there is one diferent "rebel kingdom" whose religion is diferent from provincial religion:
When a loyalist of a kingdom which was eliminated captures a province which in the meantime was converted to other religion, the "revived" kingdom has the same religion as the original one.
There has to be something that causes it, what about to use it for "crusader kingdom"? Just with the diference that it will accept religion of the conqueror.
There is also other way, IMO even easier:
The only diference between normal "rebel kingdom" and "crusader kingdom" is that the "Crusader kingdom" is always a vasal of the kingdom where the knight-crusader was originated.
So the game has to see somehow where the crusader belonged and some process makes the new kingdom it's vasal.
What about to script somehow into the vasalage-defining file a small quest where the "crusader kingdom" accepts its overlord's religion?
I believe it could not be very hard
