Shut down the pumping stations - but now getting killed by massive guns. How do I get rid of these guns and how do I take out the big guys at the back. Thanks

You attack them directly, you will have to get rid of some nested units on your way to the big guns.

Attack the big guys in back with your entire force, once all the pumping stations are shut down, you don't have to guard them any longer.
