This must be some sort of one-sky-god prejudice thing. You can't convert your provinces to paganism either, which would be really great. But, of course, completely unrealistic, since pagans were pretty much wiped out by cross bearers of one type or another. Oh, well.

Pagan kingdoms shouldn't get any sort of bonus... Why? Because nobody wants anything to do with them. No morale benefit, no gold income benefit...

Every religion has drawbacks. The cathlics have the pope, the orthodox have morale penalty when they are under the rule of byzantia and the pagans can't convert/have a money-penalty.

Can't you see that the pagans has the worst? The pope can be a bad thing for the pagans as well, as he calls for crusades all the time.
About the Orthodox, what if you are Byzantia? Then there are no penalty!
Pagans should get morale bonus, no income penalty (as it makes life impossible in the beginning), they should be able to have clerics, convert, and it should be possible to convert from Christianity to Paganism (if you have pagan provinces). The provinces of: Trøndelag, Hordaland, Viken, Gøtaland, Svealand, Norrland and Skåne should be made pagan for the early age (in best case a new religion = Norse).

what penalty does Islam have?
None I think, but they don't receive a gold income bonus, but only a morale bonus.
Lthuania was pagan until 1386 and did well in that time. Other kingdoms had to deal with it because it was powerful, but it it had to cope with the Teutonic knights and visiting crusaders. I suggest that some unit like a mounted unit or perhaps some basic unit above peasant be given some experience upon construction as a bonus for pagans. Pagans were usually suffused with an untrammelled martial spirit so that could be justified. Usually in my games they seem to do better than the Orthodox. My spies converting other counties to paganism when hired as clerics helps.

Well, playing a pagan has one upside, people naturally revert to paganism, so there is no religious unrest. Unfortunately, the really bad part about being a pagan is that everybody's out singing and dancing and having a good time and nobody's in the damn cold, stuffy, ill-lit rooms making books.

mmm... I guess pagans should have the possibility of having clerics to convert provinces and through their hands also books(IMO it can be interpreted as wisdom which you can spend on your knights. And pagans did have some wisdom...). But no temples for creating books.
No possibility to convert your state religion to paganism, but make the gold penalty for pagan kingdoms little lower (between 20-40%, not only over 30% and more).
Playing a Golden horde in high period first I wanted to get was some muslim Province to be able to convert to Islam, because of bobks. I think that pagans are penalized enough (by crusades, common hate, gold penalties) with no bonuses, so at least books should be given to them...IMO
